The auto-dectection feature sometimes really annoying, it selects all auto-deleted items, but we actually do not want to pack all of them into the module.

This is an issue that I'm having too. Sometimes you just want to handpick the config that gets exported but features thinks it knows best and keeps adding it back (even with most of the assignment plugins turned off).

I quite like the proposed solution of highlighting only. There is a similar patch that was proposed for the 7.x branch that was never committed https://www.drupal.org/project/features/issues/1699192

Perhaps it could just be a simple checkbox at the top of the form which toggles whether components that are auto-detected also get included or just highlighted.

I really hate the auto-detect functionality: It brings more harm than good, especially now that Features should be used for (very) advanced use cases where Drupal's vanilla config management is too limited. Please just let the site admin decide what should go where.
