It seems like this issue may have been fixed previously in #2678324 however that commit it in beta-2 and and the entity-embed-container.html.twig being used is still the one from the module rather than the override in my theme. Is there some additional configuration that I'm missing?

#2678324: TypeError: Drupal.theme.bootstrapModal is not a function fixed the Entity Embed Text Editor dialog itself.

What you're describing, relates to how the preview is rendered. #3026433: `entity_embed.dialog` route should not use `_theme: ajax_base_page`; no longer required as of Drupal 8.2 already reported exactly that, so marking this a duplicate of that. See you in that issue!
