I created a new menu, then went to make a new article when i noticed that the "Provide a menu link" section only lists the Main Menu, none of the others that i have are listed.

Is there an option somewhere to enable the others?

If i manually add the article to the desired menu it adds just fine, but if i dare edit the article in any fashion, the "Provide a menu link" is checked ON, and since all menus are missing Main Menu is default checked, and if you don't notice and save, it moves it to the main menu.

Using Drupal 7? If you have access, check out the content type settings at /admin/structure/types/manage/article/edit (This is the same as choosing to "edit" the Article content type). On the bottom section, you should see "Menu Settings." Add whatever menus you want to show up for articles, and hit save.
