I have downloaded several updates that appeared on my web site under mysite.com/admin/reports/updates/sites/update.php which seemed to go well. Then I uploaded them to my site host, but the updates are still not checked of as being "up to date."
Where do I go from here?

Brian, have you tried running the update.php file? Often modules will not update until this process is complete.

just use the default settings - they will very rarely (if ever) need to be changed for an update.

I don't see where the default settings are. Each type of module lists a set of numbers. Is one of those the default?
yep
It selects the appropriate updates automattically. So all you need to do is just press submit (or whatever the button is called) and after that review the results it will give you to make sure there are no errors.
