Can't open files after applying the patch (using Cygwin)

I want to upgrade Drupal 6.1 core by applying the patch, SA-2008-026-6.1c.patch.

I installed Cygwin in Windows Vista and followed the instructions on "Apply Patches to Windows" (http://drupal.org/node/32875). It looked like that it worked (as you can see in this captured window http://img2.putfile.com/main/4/10606044524.jpg).

Help!!! I upgraded from 5.3 to 6.1. Something went wrong...

THIS WAS JUST BEFORE I INITIATED THE UPGRADE PROCESS:

- Remove the directory /home/product/public_html/grafikonceptsdesigns
- Untar /home/product/fantastico_backups/grafikonceptsdesigns.backup.1208316363.tgz
- Empty the database product_drpl2
- Import the file /home/product/fantastico_backups/grafikonceptsdesigns/backup.sql into the database product_drpl2

THIS IS WHAT APPEARS IN THE WEBSITE (www.grafikoncepts.co-ph.com) AFTER UPGRADING TO 6.1:

Grafikoncepts

6.1 to 6.2 update not working WHEN javascript is turned off.

I'm having an issue upgrading to 6.2 from 6.1 when Javascript is disabled. Everything works fine when js is on...

The big issue seems to be the lack of any status message at all. The page comes up fine, shows title: "Updating", and nothing shows below it. A quick review of the front page shows that the upgrade didn't take.

Reviewing the source code of the selection page shows this line:

<input type="hidden" name="has_js" id="edit-has-js" value="" id="edit-has_js" />

New user accounts

Loaded 6.1 several weeks ago and everything has been working great until I noticed
new users cannot create an account, I have tried different usser names and email addresses
but I get a warning message:
