I just updated to the 7.x-3.4 version of Views_slideshow. It overwrote views_slideshow.css and views_slideshow_cycle.css also messed up some custom layouts.

So if you've got any theming in those CSS files, make sure to back them up and review everything after the update.

Any module update will normally over-write all of the module's own files. If you want to change css do it in custom module or theme never in a module or core unless you are applying patches through composer or a similar workflow.
