I've had a bit of a search, and a dig around the admin panel but can't seem to find what I want.
I'm quite happy to have the forum in a threaded view (if it gets too busy I'll enable flatfourm), but I want to remove the subject from replies to forum threads. At present you can add one, or if you don't it takes the first line of the reply and uses that instead. It looks ugly (to me and my users at least), as with the theme defaults it's too big and unnecessary in most cases, and I'd really like to get rid of it. I'm happy to edit the template files manually if needs be, but I don't want to jump in and mess something up if I can help it.
In a nutshell, can I keep the subject line for a new forum thread, and remove it from all subsequent replies? Or better still, leave it as optional, but if it isn't filled, it doesn't take the first line of the post and use that.

If you don't like the title
If you don't like the title of comments than just remove that line from the
commenttemplate file. Removing one line would affect all of your post comments. Forum replies are just comments to nodes.\-------------------------------

That's one of the things I was wondering about, if it was possible to remove it from just the forum replies. I realise now though that it's site-wide with the comments.
To remove the display - edit
To remove the display - edit comment.tpl.php (if you don't have one in your theme you'll need to make one).
You can disable the title field in the comment form itself in comment administration.

It's all done now anyhow. Thankfully the code in comment.tpl was really clear so I just removed the title line. I've also disabled it in the admin panel for future posts, I wanted to see if it worked backwards though, with displaying posts that already had subjects.
