How do I go from basic Drupal distribution to a custom one?

I installed Drupal to a host server setting up PHP and My SQL. Found a distribution I would like to try out. Went to install the distribution to a different directory but could not point to same SQL server. What's the best way of moving from basic Drupal to a custom distribution?

Requested URL not found - 7.15 to 7.16 update

I have just upgraded a 7.15 installation to 7.16. Everything seemed to complete fine but when I attempted to take the site out of maintenance mode I received an error saying The Requested URL ..... was not found on this server. I can browse to the home page of the site ok but any other valid path fails.
