D7 Admin Menu Bar Shortcuts Not Placed Under corresponding Menu ?

Is this by design ? Initially, I assumed that when you added a short-cut to the bar it would be placed under the corresponding menu. Apparently they all just get tossed into the bar with no apparent order, which in my opinion will get messy and confusing. Why aren't the short-cuts placed under the corresponding menu ? It would make more logical sense to have some order to it.

Administration - Site Building

Someone else did and the Drupal installation.

I logged into the Administer section

under the Site Buiding section there isn't a link to Modules.

Shouldn't this link to Modules be part of the default files installed?

Should an file upload module be installed by default?

To be able to upload Acrobat and Word documents onto the server for downloads by website visitors.

In the Administer section I don't see a link for themes.

Aren't there 6 themes installed by the default installation?
