Zen does not seem to build the sub links on primary and secondary menus. I am trying to build dropdowns for secondary links but the submenus are not rendered.

Instead of using the primary/secondary menu checkboxes in the theme settings, place the menu block into a region. For more fine-tuned menu control, use http://drupal.org/project/menu_block.
