Need to add an option to not automatically cycle, but still use the transitions.

I think this might be related to this issue: #573274: timeout value should be casted to an int in views_slideshow.js

If you set timeout to zero, the jquery cycle plugin should cause it to be a manual slideshow. Though I'm not sure you can then "start" a slideshow...

Where would you do this? I need a manual slide show. I'm using v5, though.

Please don't change the version. It may be the same place in 5.x where the patch changes in the issue above. I don't use 5.x so I'm not able to test it you can give it a try as it's a simple fix.
