We are setting up a drupal multisite installation, which is going to look like

www.themastersite.edu
www.themastersite.edu/somethinglikethesubsite1
www.themastersite.edu/somethinglikethesubsite2
etc.

I've read some documentaition around Searchapi module, but I can't find out if there is a possibility to have, in
www.themastersite.edu, a searchapi page that should search in all subsites ?

Any help or link, welcome.

Not really out-of-the-box, no. For that, you'd need an additional module (which would be useful for a lot of people, I'd think, though).
Your best bet without custom code is the Sarnia module, for Solr servers, maybe it'll work with that.
