Pathauto do not affect taxonomy links. I'm nots sure, this is bug or not.
I configurated pathauto, bulk updated links and cleaned cache. In 'url_alias' table all taxonomy links are right:
taxonomy/term/1/0 -> info/canon
....
But all taxonomy links in site are like '/taxonomy/term/' still.
New generated links (info/canon) works, but my site use old links (taxonomy/...) only. This is taxonomy links problem only. User and node links changed to new in site.
I use Drupal 4.6.1 and latest Pathauto.
Any comments?

I'm using the latest cvs as of a couple days ago and I also notice this. I'm using the taxonomy_menu module as the heart of my navigation so this really effects me. When I click through the menu I get something like this...

Features = example.com/taxonomy_menu/8/17
Artists = example.com/taxonomy_menu/8/17/23
Article = example.com/features/artists/the-article

I know this isn't exactly what you were talking about but the root of the problem might be the same and this is a different angle.
