I had this happen as well. Not sure what helped exactly. I ran cron, update.php and cleared all caches and then had the new instance available in Blocks. However the Multiblock Enabled still shows as not being available.

"MultiBlock Enabled" columns refers to different settings for different blocks. Please refers to this for more details.

If you just want to use multiblock functionality then you can use normally.
