Drush looks for the presence of these files so that it knows where to download the project. Currently it downloads drush_views in sites/all/modules, when it should download to ~/.drush/.

Drush command projects only need the one .drush.inc file.

While this would make a lot of sense, I'm keeping the old structure for backwards compatibility: the module is now in minimal maintenance and new development will happen directly within Views, see the Drush Views module page for more.
