This is a good question.

I know how to expose properties as index-able fields- but I don't have much experience with FacetAPI. The first shouldn't be too hard to do.

Not sure if it solves your problem, but I made a patch so that the "custom publishing options" get indexed by the search API. It works fine for me with Apache SolR and Facet API using Search API.

If anyone wants to create a patch to support ApacheSolr module feel free - the patch for SearchAPI indexing has been committed in another issue.
