Im working on a template for a drupal site right now and I can't get this link to go away. It is a link to "Edit Primary Links" and it shows up no matter if I am logged in or not, so it dosent seem to be only with an administrator log in. Any ideas?

yes you can make it vanish
yes you can make it vanish from the admin > settings > menu
( though ideally drupal should have ways to manage the topper or header menu and the sidebar menu differently )
you can also edit the header areas of your theme file if you like :)
