Thank you for the patch, it's working!

Before the patch I tried with 2.0-alpha1 and 2.x-dev version and "Check boxes/radio buttons" (on Manage form display page) didn't work, while other options did work (Autocompletes and select list).

With the patch applied the "Check boxes/radio buttons" also works, the correct option gets selected. I used this syntax (the same for all options):

/node/add/article?edit[field_project_reference]=2

My prepopulate version is 8.x-2.0-alpha1.

All these concerns should be addressed in https://www.drupal.org/project/prepopulate/releases/8.x-2.1. Please read the usage docs and the tests in https://cgit.drupalcode.org/prepopulate/tree/tests/src/Functional/Prepop... for examples how to use this module.
