Hello,
Let me summarize real quickly:
We have 4 organizations who each have their own intranet with their own Datbase attached to it.
They want to migrate to one intranet with all same user interface , layout , but different content related to which organization.
My question is: should I choose for multisite, multiple site or one site with a lot of filtering in?

I would consider using og with each org being their own 'group' or maybe the domain module before going with completely separate multisites.

Before you answer that question, you may want to think through what kind of customizations if any would each org ask for down the road.
I would look at what requests they made before to see what to expect. Since the content is different it may make sense to have multisite based on one code base etc.
