After the update of "Backup and migrate prune" to 7.x-2.0-beta1 cron could not work properly on three different sites. Actually, it could not work at all. Initially I thought it was a problem of Drupal cron and had to debug it with "Cron Debug". To my surprise, it was "Backup and migrate prune" who was found guilty. I had to uninstall the Prune module from all the sites. And they have been working happily ever after.
