So, i call .js in html.tpl.php in head section.

Here is my problem:

First include of .js turn off all javascripts...

How are you including the javascript files. If as you imply you are placing it directly in html.tpl.php that is incorrect. You should be using either the theme's .info file, drupal_add_js() or '#attached'
