After upgrading to 2.5 I noticed that the backup files did not contain the tables I've selected for the backup. It is including all tables in the database, so it seems to ignore the profile definition. I did not change any settings, just copied the new files and ran update.php.
When I open the profile form (admin/content/backup_migrate/profile/list/edit/some_key), the selected tables to exclude do not show in the select list. They are however well defined in the database. Also the option to view checkboxes has disappeared.
I'm back to version 2.4 and all seems to work fine again.

esllou commentedYes, there definitely seems a problem with table selection on 2.5
the backups I'm getting mailed to me have tripled in size. When I go into the config screen to de/select tables, I add or take away tables, save, leave the page, go back and nothing's changed.

Anonymous (not verified) commentedBackup always takes default file lists and exclusion list. Cannot alter these lists anymore, the changes will not be stored.
Thus, search datasets (which I want backed up) and some more are always excluded and never backed up.

ronan commentedI'm not able to reproduce this issue. Can you try deleting the profile and recreating it?
