Upgrading Drupal

Hello!

I have a small and annoying problem, that has been bugging me for 2 days now.

I am upgrading a site from 4.7 to 5.1, together with CCK, Event and Marksmarty modules.
The database upgrade went smoothly, but a couple thingies appeared.

The title says pretty much what the problem is about. I don't know exactly when the problem began to manifest, but now I have certain modules (for instance TinyMCE) that work properly, but do not show up in the module list anymore. Those modules that generate menu entries in setting pages (e.g. TinyMCE) are still configurable, even if they have disappeared from the modules list.

Hi, is there somebody who has ecommerce 3 for Drupal 4.7.6 installed and run properly?

Are invoices sent when purchase contains any information from transaction (items, transaction number, ...)?

I am trying to place RSS feed content into a book page. By trying the different block controls I can place the content before the page begins or after it ends. Not in the page.

I have tried many different themes to no avail. It worked on some themes in 4.7 and 5.0

Any ideas on how to fix this?

After upgrade 4.7 -> 5.1 I have 2 set of modules:
flat files list in ./modules (old 4.7 modules)
subdirectories from ./modules (new 5.1)

This was wrong situation, may of (simple) modules works OK, but
some wants missing modules:

Forum 5.1 Depends on: Taxonomy (missing), Comment (missing)

I delete old (flat file) modules, run update and now everything works OK.
