For instance when calling behat tests, it needs more information, patch coming so the path is not hardcoded.

PHP includes are relative to the initial PHP file loaded, e.g. index.php. So the Zen include line is fine. It's not looking at the URL at all. base_path() is the base _URL_ and has nothing to do with file directories.
