Zen sub-theme has many css files - 28 css files by default. After adding some additional which have own css, then it reaches more than 31 css very quickly which are not allowed by IE. IE can't load css more than 31: http://msdn.microsoft.com/en-us/library/ms531194%28VS.85%29.aspx
It's only load the first 31 css, and ignoring the rest. Because of some css can't be loaded by IE, then it produces layout problems.

Here is some workaround for this problem.

  1. Reduce some css by removing/comment unnecessary css on theme .info file
    e.g. ;stylesheets[all][] = css/html-reset.css
  2. Reduce some css by unset unnecessary css on template.php
    e.g. unset($css['all']['module']['modules/system/system-menus.css']);
  3. Using @import method and groups style sheets with @import
  4. Using css aggregation. Find it on admin/settings/performance

http://drupal.org/project/ie_css_optimizer for D6, and this has been addressed in D7.
