When my site map is first generated through the UI, it is built with URL aliases as expected. When viewing it again a day later after it has been automatically regenerated (cron?) all the paths are now node/xx instead of the URL aliases. If i manually run cron the sitemap remains intact with URL aliases. I have tried a variety of different settings including 'Prefetch URL aliases during sitemap generation' on and off.

Any ideas? Anyone else experiencing this?

Regenerating the sitemap.xml via certain version of Drush can cause this issue. See comment #36 on #2822190: PathValidator validates based on a RequestContext leaked from the current request, resulting in false negatives during CLI requests and POST submissions
