When saving the configuration page of xml sitemap of a subdomain the other subdomain site map could not be accessed:

1) In internet explorer the following error message generated:
The XML page cannot be displayed
Cannot view XML input using XSL style sheet. Please correct the error and then click the Refresh button, or try again later.
--------------------------------------------------------------------------------
Access is denied. Error processing resource 'http://www.india-phone-card.goeport.com/files/xmlsitemap/gss.xsl'.

2) In Firefox the sitemap of the earlier saved subdomain instead displayed. This means for example I saved the xml site map configuration of http://www.subdomain1.domainname
then a list of its url is generated at http://www.subdomain1.domainname/sitemap.xml. If I try to access the xml sitemap of http://www.subdomain2.maindoman/sitemap.xml firefox gives a list of sitemaps for subdomian1 like
http://www.dubdomain1.domainname/urllists vice versa
In internet explorer the error message in 1 generated. This turns out to be a cyclic process if I save the xml site configuration of http://www.subdomain2.maindoman/sitemap.xml same situation that happened to subdomain1 now happens to subdomain2.

Just to clarify the above issue. The sitemap of a subdomain in multisite seems overwriting the sitemap of the others when its sitemap configuration saved. I have not noticed this before but could be there unnoticed.

This is very critical issue as the sitemap which is submitted to search engines is changed when the other in sub domain is changed.

This is by design. You can set $base_url in settings.php to control which domain is used.

setting base url as $base_url = 'http://www.subdomain.maindomain' not solving the problem either. I also do not understand why it does not work without setting base url. Drupal as of 5.0 serves page without the need of manual setting of $base_url. Making it work without base url manual setting is also a plus specially in multisite installation it is a necessity.

Creating a separate file system path solved the problem. In admin>>file system set file system path unique for each subdomain for example files/directoryname1, files/directoryname2, etc.

I look forward to a more elegant solution. As this is cumbersome for a large number of subdomains I am dealing with.

If you use the same files directory for multiple sites, you can expect all kinds of conflicts.
