The category and tags vocabularies are given the same weight, resulting in some unexpected pathauto settings. Best to set Category to have a lower weight, e.g. -1.

Have added code to CVS that gives you a weight selector for each vocabulary, which defaults to 0 for categories and 1 for tags.
