First of all thanks for merging the conditional feature into the webform module itself.

I was testing the latest 7.x-4.0-alpha9 version and found that the conditional feature doesn't do anything when you try to hide the fieldset. It works great for individual fields but not when you try to hide/show group of fields by selecting the fieldset.

Once again thanks for the great work!

Hiding entire fieldsets is definitely supported by this feature. Have you disabled and uninstalled the Webform Conditional module? Because Webform needs the "webform_conditional" table name, you'll need to disable AND uninstall that module (through the UI) before upgrading to Webform 4.x.

This may also be a problem if you've overridden some of the default theming that comes with Webform.

Or, if you don't think there's anything unusual about you're setup, please provide a set of basic instructions on reproducing this problem. On my localhost and new installs, showing/hiding fieldsets works fine.

And yes, you were right. It was my theme problem. The nucleus base theme was overwriting the id's for fieldsets.
