I have set up my roles/access for webfm as example 2 in the readme text.
I am a little confused as I am getting 2 trees instead of one for role B...let me explain.
I have access for role B as files/Sales
I have access for role C as files/Sales/Invoices
in Sales I have another sub-directory files/Sales/Credits (so only accessible to role B).
when I open up the File Manager as a Role B user I get two trees on left hand side. First one is one title 'Invoices', the second is titled Sales (with 'Invoices' and 'Credits' as a sub-directories)...my understanding of this is that I would get one tree 'Sales'...why do i get a tree with 'Invoices'?. Role C users get one tree as expected and can only see 'Invoices'. Role A (admin) see one tree as expected.
maybe I have mis-understood the functionality?

I wasn't exactly honest as my RoleC is actually 'Authenticated User' so by default every user would see the Invoices directory as a separate tree? Am I right?
I would need to create a new role and make all Authenticated Users, who have no assigned role, set as new 'Role C'...then it would work, yes?

I had exactly the same issue. You are right! Multiple trees are shown, if a user is member of more than one role. If you assign WebFM rights to authenticated users, all other roles will get a second tree. From logical point of view I understand that all users in roles are authenticated users.
I assume this is something that should be considered by the WebFM module, because if users can register themselves, it is a bit tricky to assign them a to different role just because they should be able to access WebFM.
