I would like to set a blacklist of files and directories. I think I can do this by hacking line 2083 in webfm.module:

$bl = array('.', '..', '.htaccess');

If there is another way, I would appreciate the help. Thanks in advance.

That is left over from the earliest versions of the module - be my guest if you want to flesh it out and submit a patch. It will require some admin settings to set the list.
