Vimeo provide a javascript code snippet to automatically upgrade old embed code : http://vimeo.com/faq#update_existing_embed_code

This would actually be a task to do. It still technically works as is, but I plan on changing the embed code to the universal player.

That's great! Is there a way to fix this in the meantime? Does the javascript code snippet Domsou mentioned work and if so, where do I put it?

No, the embed code is not a great idea in the long run and it won't fix your problem. The latest beta release does have the new embed code for the Default setting, but the old embed code for the custom (but you could change that in your theme anyway). The latest dev release should have both formatters with the new embed code.
