If the problem is that the URLs don't generate immediately after saving a new term, then this sounds like a duplicate of #2584479: Aliases are not generated or updated when terms are created, edited or deleted..
If the problem is you can generate links (or type in manually) a path like /related/1234 and it doesn't redirect the right URL, then do you have Global Redirect installed?
It may also be a simple caching issue. Blocks or pages that were rendered before the aliases are generated. I don't think Views Alias makes any effort to clear caches, but once the URL alias shows up it should always show.

Thank you for getting back to me. The problem was that I was creating the url's from views and using the related/%/% url structure without including the aliases. Once I used the alias instead, everything seems to be working correctly.
