Fixed in commit 95481 (together with two minor bugs).

@hunmonk: Please delete a file in your repository and then test the upgrade routine. It should work, but it's hard to test once my first conversion attempt succeeded with incomplete data. If you still see the revision number of the deleted file in the commit log, then everything went fine.
