Is there an easy way for an admin to manually connect a bunch of users with a term? I'm guessing I could just enter it directly to the terms_user table. Is that the only place that the connection is made?

Yup, everything this module stores is in the terms_user table.

For bulk operations, I would suggest you either look at the various taxonomy bulk modules that exist, or look at implementing something with View Bulk Operations.
