I had problems, too, and wish the module were not so aggressive in reformatting everything already written on the site (ignoring the filters). But when I was trying the module, I was able to turn off html area for individual form textareas under settings. There you can turn it off for the trackback textarea. You could also set it to default to "off" for new textareas.
