I've found that something in thunder influences the entity browser with multiple entities.

This is the default
Entity Browser default delete behaviour

This is the same with just adding the same config to thunder
thunder bug delete all only

And this is one step further where all deleted entities are added again after selecting new ones.
thunder adds deleted entities again after selecting new ones

Seems to be the patch from entity browser that is causing that behaviour. #2851580: Re-order + remove broken with the Entity Reference (and File) widget Without the patch it works without problems on the first look.

We changed the entity browser patch and integration with the latest Thunder release, did that also fix this problem?

Great update, works now. I my project I switched all the fields to media library though but thanks!
