I created a new hierarchical menu for about 200 terms using Taxonomy Menu. However, because of the problem the module has with vocabulary terms (http://drupal.org/node/407490) I created separate menu items directly for the top level vocabulary terms and then put the Taxonomy Menu menu items under these terms.
I've now started adding content that uses these taxonomy terms and, for every term that has gotten used, it has moved from it's original place under a vocabulary term to the root of the menu. I don't know if this is a bug or expected behavior, but either way, it's not working for me.
Settings are default paths, vocabulary term unchecked, descendants unchecked. I do have "show node count" checked and haven't tried it without the node count. Don't know if that makes a difference or not.
Thanks.

matteoraggi commentedYes with drupal 6.14 and taxonomy menu 2.3 I have the same problem and anytime i have to goby hand on menu and move up the fields from root to the right place and save, I experience it on al sites of network of www.hotelsupplies.us with vertical menu on the left (using nice_menu).
Maybe the new vesion of taxonomy menu will patch it? I'm just scary that then I could have more big problems with 6.x-2.4-beta3 and or that then I can't come back easily.

pounardI have the same problem, it seems to be random, I can't figure out a procedure to repeat the bug which works every time.
