Hi.
I have a multiple domain set up of websites which are working great on node-level.
Only on taxonomy level I would like to have some taxonomy for one site, other taxonomy for second site.
Is this possible with taxonomy access please?

I've never used the Domain Access module before, so I'm only guessing:

If that module makes your sites share nodes, roles, and taxonomy, it seems to me like this module should still allow you to control access to particular terms based on those roles.

I don't know of any reasons it shouldn't work, but again, I haven't tried it.

I found Domain Access gave access to nodes (forum topics in this case) that I had denied to a role (anonymous) using Taxonomy Access Control. The contributed module Domain Access Advanced, resolved this http://drupal.org/project/domain_adv
