The nodes that are using [subdomain] in their pathauto settings are generating correct url, if we add from node/add one by one.

The problem comes when we generate bulk URLs, At that time it doesn't create path like this (which is expected)

should be:
taxonomy.domain.tld/node-title

It generates when at time of bulk creation from pathauto

.domain.tld/node-title

Are you using the latest version of pathauto? If not, try updating Pathauto to the latest version and retrying the bulk update.

Bulk update works without a hitch in both 5.3+ & 6.3+
