I think I know what you're talking about, but let me know if it is something other than this:

I did notice that the pager could use some padding, but in most of my testing, I'm not seeing it actually overlap anything.. Try adding this to your CSS somewhere and see if it fixes it (I will roll this into the next release). 

.item-list ul.pager {
  padding: 10px 0;
}

If that isn't it could you give me some more information?

Hi, last time I tested with display suite and output the front page teaser without the border.
I attached a file. I think no problem about this issue. The teaser with border work fine.

And can you make the sidebar menu items indent and increase one more region for introduction on front page so this region is not beside the sidebar.
