Just in case anyone has the same problem - I was able to get the media field working, but not the inline embedding I required.

This is actually a problem with the Embedded Media Field module as discussed here - http://drupal.org/node/811090

6.x-2.4 has a problem with HTML tags wrapping around the URL. At the moment it can be fixed by upgrading to the dev version 6.x-2.dev.

After that I just needed to make sure I used "Full HTML" as the input format and it works correctly.
