Is it possible to set this up so it would work with subdomains, or will that screw Drupal up too much?

not quite sure what you mean? you can installe drupal on a host.sub.domain.com or a example.com/directory

you can even use mod rewrite for point help.example.com to www.example.com/view/node/6

see for example this howto

[please use the forum for questions like these and not the feature requests]

I am making this a wontfix. Why? As bertboeland wrote, there are other mthods to do what you want. Sections was never intended to do subdomains. Most ssevers will not allow "cross subdomain" installtion of drupal.
