In my site I have Garland as administration theme and zen as frontend theme.
When creating a custom content pane, the modal window actually uses Garland's css, but also zen's template.php.
Maybe it's handling admin theme settings wrong?

Panels 2 is no longer available and is unsupported. Marking all Panels 2 issues won't fix.
