I have overridden the system node-view page for a particular content type. I already had an alias for this content type in Pathauto. NOw the node page for the content type is found at the pathauto default ie content/[node:title] instead of at myalias/[node:title]. Is there anyway to have my panel variant point to myalias/[node:title] ?

Panels (actually, Page Manager) is unrelated to the alias. If you disable your variant I think you'll find that the aliasing is the same. Page Manager does not become involved until long after Drupal has read the alias, and the aliases are generated by pathauto and stored in the url_alias table.

Perhaps something is wrong with your pathauto config?
