i have run drush omega-export and all setting look fine in .info file but i still get a warning on screen every once in a while. not consistently but randomly. is there another additional cmd i should run or a patch for this issue?

It seems that there is a problem with the code that checks this. There is a patch available that gives you the option of turning off the nag screen altogether here:
Ability to shut off nag screen about exporting settings to the .info file

Theoretically, the dev version includes an option to turn this off, and that thread includes at least one patch that should work with 7.x-4.3.
