I have installed the menu_per_role module and when nice menus are installed also, some of the access settings are not working.
Even though these are not accessible by unauthorized users, these menus are still visible.
Any thoughts?

menu_per_role doesn't follow it's own access settings! File an issue against that instead.

Is that true? Cause I didn't have any problems with menu_per_role all this time I am using it.
But if this is the case can you suggest me an alternative of menu_per_role that can be used in conjuction with nice menus?

I see someone else has the same problem as I'm encountering. I've installed menu_per_role and it works as expected. When I installed Nice Menus and created a block containing my menu, one of the parent menu items I've set to "authenticated user" only, but this menu item shows even when I'm not logged in. I've searched for a solution, but haven't found one. Anyone else encounter this?
