Using a vanilla install of Drupal 7.16 with Linkit 7.x-3.x-dev and Wysiwyg 7.x-2.2, Ctools 7.x-1.2, Entity API 7.x-1.0-rc3, File Entity 7.x-2.0-unstable6
After setting up confgurations and permissions and clearing the cache, the wysiwyg button appears, but clicking on it doesn't open the Linkit window - I've tried CKEditor 3.6.5 and TinyMCE 3.5.7

anonCorrect, I think this has to do with the fact that you dont have any profiles, or the profiles dont know what text formats to work on.
Check your Linkit profiles and confirm if that solves the problem.
I know that this is a bit complicated and I will try to figure out how to make this more easy.
