I have been using jstools in drupal 4.7 without issue. I've setup a copy of the database which I have upgraded to drupal 5.1 and have been using jstool dev from 2007-03-09 successfully. However when I remove the existing jstool directory and expand the 0.4 version I get a white screen of death immediately for all sections of the website, except for update.php. If I delete the 0.4 directory, the site works as expected. If I expant the 2007-03-09 release of DEV, the site works as expected.

I did. I saw one about missing core files but that in doesn't imply that it would break your entire (dev) site.

Okay, thanks for the note. In general, a missing file is a common cause of fatal PHP errors (which cause 'white screens' if they are not written to the screen). In this case, because various modules depend on the core jstools.module, if that file is missing they will indeed generate fatal errors, because functions are called that aren't available.
