This is a duplicate of an issue reported in FCKeditor bug tracker: #289205: IMCE integration issue (url@txtUrl/txtLnkUrl).
In FCKeditor, there is a scenario, where IMCE should pick one of two ID's to update it, it can't be fixed inside of FCKeditor module without changing the IMCE code.

I would appreciate your opinion on this.

i agree on your solution which seems to be the only way.
i committed the attached patch to 6.x branch.
